Well I managed to copy the MBR onto the SSD2 with a live linux. Am now just reinstalling one of the Linux Distros and then installing Grub. Hopefully this should fix the issue.
Will have to use Qubes as a live usb instead of putting it onto a multiboot system.

It is a back up drive, so it contains back ups of files.
The SATA to USB adapter has an external power connector as well, that connects to the mains.

James, I did just re install the Juli@ drivers. That seems to have reduced the issue with the USB - MIDI interface but not completely eliminated it.
I still can't seem to get anything from the midi connections into the Juli@.
