So I just updated my computer and, surprise surprise, it broke my interface software. I've got the correct version of Scarlett Mix Control now, but it seems now the headphone outs are being driven by monitor volume control. Before the headphone outs have been completely independent of the monitors. Has anyone else had this problem?

Worth just double checking all your routing and defaults on mix control. Sometimes it does funny things after a reload.

Just went through your nightmare too. I'm also updating DAW systems. I have external synths and after learning how to map them into the digital side, monitoring back into the DAW was problematic. The solution took 4 concentrated days of effort for my feeble mind to figure out.
I'll see if I can paste a graphic to help explain how I eventually overcame my similar system update issue. No luck on the graphic. The description will have to do:
My problem had 3 issues:
1. I was hearing the MIDI audio out direct out of the analog mixer (Alesis Studio 24). Essentially the Red MIDI audio was not properly separated between the Main outs from the Group outs in the analog mixer. I was hearing this audio and thinking it was coming from the DAW. The audio never got back to the DAW to be able to record it.
2. Then the patched back Red MIDI audio back into the interface (Focusrite 18i8) had a wrong assignment its mixer. The interface mixer is viewable and patch-controlled in the computer. It is separate from the DAW.
3. If the audio is not properly patched back through the interface, the analog audio produced by the external synth does not make it back into the DAW (Sonar X1) mixer. I was trying to record MIDI audio (nothing) in the DAW under that scenario.
Trouble shooting:
Once I pulled the MIDI audio direct out of the keyboard and sound module just last night, then input them direct into the instrument channels of the interface, I got audio in the DAW. At that point I was off to the races knowing that I had a wrong input assignment in the interface. Again this was corrected in the computer interface of the Focusrite. This led me to realize I needed to look closer at the analog mixer’s Control Room assignment so I wasn’t hearing direct MIDI audio out in the monitors. Then figuring out how to assign audio input at the DAW proper, was a breeze.
